WebSv_usercmd_custom_random_seed is default set to 1 now which causes these non reg hits. Set it to 0 to have your client determine where your shot goes instead of the server and this will make the red and blue boxes from showimpacts command overlap. This will stop those non registering red hits you see in your video.
